Is the foundation of the institution the denial of magic or is the denial of magic just an aspect of the religion that is being emphasized for the sake of the story? Is there a holy text? Are there deities? Are there any traditional practices that followers of the Church are expected to do? Ie. attend mass some day of the week or perform a pilgrimage to some holy site.
I'm not expecting great detail: perhaps the extent of what a missionary would inform the public to convince people to join the Church. It seems appropriate to at least know the fundamentals of what this religion is all about before the plot thickens more than it already is.
Magic denial is about as integral to the teachings of The Church of the Preservation of Sanctity as resisting the temptations of sin are to the Bible*. They are just being heavily emphasized for story purposes.
The holy texts are essentially the teachings of Elimine, subtly modified to give it an anti-magic slant. The common folk can't read the tomes and prayer books of the Church, so they would not know to question them.
Really, the agenda of the Church is to galvanize the Lycian populace under a common sentiment. Melding with the original church of Elimine (if only to adopt the patron saint to give a sense of familiarity) softens the extremist anti-magic policy from a commoner's perspective. The Inquisition is actually a tool used by the church to convince Lycian citizens that black magic is heresy. Also, there's that whole Magic Trinity thing that is loosely established; if the Church can suppress Anima magic completely, then their power in Lycia goes uncontested.
As for the rest of your questions (i.e., what do church followers do, etc.), I haven't really put much thought into it. This was all a hurried attempt by one person to get an RP established, after all.
*Please do not thump a Bible in front of me and tell me the specifics of your religion. I do not care.
